You'll get the same answer from a GM tech.
Some are usage based. Some are mileage based. Some are time based. Some are (differential) pressure based. Some are two or more of the above. I don't know what it is for the 2006, and it may not be the same for all 2006 models (engine series transition year).
You are saying, it's been 2K miles since your last filter change, and it's messaging that it wants a change? If so, either you didn't reset the counter at your last change and it thinks it's due for the change you did 2K ago, or it's usage and/or pressure based and something's caused it to think you need another change. Do you recall if you reset it at the last change? If you're fairly certain there's no problem and it runs normally, just reset it and move on until the next time. Or change it and reset it. I doubt it makes much difference either way, short of the cost of an early change.
I have never had a filter related issue with my 2006 LBZ. How long does my fuel filter last? 10,000 miles every time. I watch the DIC and at 10,000 miles it is usually telling me 30-50% usage. I don't care, I change the filter at 10,000 miles and reset. 210,000 miles and going strong. Filters are cheap, engines and fuel systems are not.

I wouldn’t bet my virginity that I reset it, but ...I don’t have the fancy “DIC” system on my truck..I’ll just replace the filter..I did put a strong injectors/fuel system cleaner in the tank 2000 miles ago....
