Anybody had a noise coming from the ZF tranny whe you push in the clutch and the transmission is still in gear? If I pull it into neutral it stops.
I have a new flywheel, clutch and throwout bearing/slave cylinder. What gives and it didn't do it right off the bat, it just started.

About the only thing left off your list, an one that can make noise at the times you describe, is a pilot bearing or bushing. When the clutch is engaged there is no relative motion at the pilot. When it's depressed with the tranny in gear there is motion arcross the pilot. When the tranny is in neutral, if there is any drag at the pilot (which there is, if it's making noise) it will spin the input shaft up to engine speed and the noise will stop, even with teh clutch depressed. In the bad old days you'd diagnose this by looking for ginding when shifting to reverse (or any other non-synchronized gear). --let me be more specific -- the proceedure was, while holding the clutch fully depressed with teh engine running shift slowly from any gear to reverse. If there is any grinding entering reverse there is drag with the clutch fully depressed and the suspects are 1) missadjusted clutch or 2) pilot bushing or bearing. . .with the pilot moving to prime suspect if there is noise whenever input shaft and engine speed are not matched. Now we have synchros on all the gears, including reverse, so there won't be any grinding even if the pilot is bad. Your tech may have forgotten about the reverse synchro and ruled out the pilot based on a lack of grinding since the ZFs are pretty novel to GM techs.
