When we originally checked this vehicle it had Errors for Transfer pump low flow and P1093, we replaced Transfer Pump, we cleared all errors and ran fine for about 30 minutes then the only code we read was the P1093, we hooked up a vacuum / pressure gauge to test port and reads about 2-3.5 inches at idle, it has a new fuel filter and we also cleaned fuel cooler which we found clogged with debri. Still we have the issue except after it sits for about 10 minutes after warm up it will run fine again for about 10-15 minutes. We are using a TechII scanner and have under special tests performed all of them and everything seems to work fine.
This particular truck does not have a lift pump and is completely stock and only has about 77,000 miles on it. I also need to mention that start up great cold or hot and even when the problem is active. Needless to say we are under a lot of pressure to get this repaired for our customer.

Is there anything we are over looking or has anyone seen simular issue like this before?

What year truck?

Are you sure it's not P0193? If it is a 0193...

Conditions for setting P0193: The ECM detects the signal circuit is more than 175 MPa. Book says to look at rail pressure using a Tech II, and asks whether the indicated reading is within the specified range. From this, the book has the tech measure the various voltages and resistance for the related FPR circuits, and check for harness or connector problems. Lastly, if all checks out, change the FPR sensor.
