The material you found is good advice.

I usually placed all the pistons so they were in the hole a bit before bolting the heads on.

Same reason the 30 degree spec is given.
MAKES SURE THAT NO VALVES CAN HIT A PISTON.
Installing the rockers AND HAVING PISTONS AT TDC is not a deal killer.
Simply tighten the rocker shaft bolts slowly..
Once the slack is out and the push rods are "Snug" a slight bit more tightening on the bolts and allow the lifters to bleed down.....Then a bit more tightening and so on until the rocker shafts seat and the bolts reach torque value.
The trouble can happen if you toss the rocker shafts/rockers on and "BUZZ" the bolts down with an air impact.....You could stuff a valve into a piston and if ya get real rough....CAUSE damage....

The 6.5 usually does not have marks on the damper.....The electronic injected engines are all timed using a scan tool to set the TDC offset.
The computer actually sets the timing...

Marking the I P and the front cover is essential before removing the IP....This allows you to get the IP back into the same spot as the factory had it....From there the internal parts of the IP can be moved with the stepper motor and the timing can be set to spec by the computer.

Getting the IP too far one way or the other at the mechanical mounting and the stepper will not be able to achieve desired timing and the computer will complain and set a code.

You can loosen the IP and move it and try again....Just a royal PITA .....So nice to just match up a scribe line and things will go back to work....

It's been awhile - I haven't been able to access the forums for some reason.

I got the engine back in, started it, and then turned it off after it idled fine for 2 minutes. Checked for leaks and started it up for half a minute a couple more times while chasing down a power steering leak. Then it wouldn't run again (really hard start then immediately die). Kept trying and got it to start a couple times, but it stalled when I took my foot off the pedal. Good flow with no air bubbles from the lift pump, and I got the same bad behavior running it with the LP relay terminals jumpered. Tried a brand new PMD, no change. New tank and sender; the lines seemed fine. I replaced the old injection pump with a Pensacola reman before I put the engine back in. The new pump was rotated very close to how the old one was, but I couldn't check timing when it wouldn't stay running. Since it idled fine before it was warm (because of the ECU advancing the timing, right?), and then stalled after it was warm and I tried to drive it, I wonder if the timing was too retarded. I rocked the pump 1 mm toward the driver's side, but it was still stalling when warm.

I rolled it another mm to the driver's, and things went better. I gave it a hard drive for 100 mi a couple of nights ago, but several times it still dipped down to 500 RPM, even a tad below, when I left off the pedal, and especially when I was coming to a stop. Twice it stalled when stopping, once with a surge right before dying.

I think maybe the stalling at idle and while applying a load could stem from needing a TDCO relearn. I replaced the crankshaft position sensor and didn't do the relearn - could that throw the pump timing off? Advancing the pump significantly is, I think, what made it possible for me to get it going. I don't think fuel delivery is the problem: acceleration was smooth, immediate, and uninterrupted under different loads at different RPMs. I'm hoping the relearn and then timing adjustment will fix it. Anyone have a similar experience?

It doesn't really fit with the rest of your symptoms, but this behavior is one failure mode of the PMD. It surges because the PMD isn't controlling injection duration, and it stalls because the PCM kills it to prevent a runaway.

I adjusted timing and did TDCO relearn, and that cleared things up. Seems fine now. Only thing left is hard warm start - once it's started everything seems fine. I'll check around about it.
