So, I'm still not sure if removing the lower "snorkel" for the air filter can cause problems, i.e. water entering the air filter, etc.

Easier or less restricted air entry will include no more than what is already in the air. It's a trade-off, but a fair one, I believe. Unless you're fording deep water, don't worry about the water. If you are, you have bigger things to be concerned about.
Not planning on fording any deepwater, but we get a lot of water mixed with snow in the winter time splashing. And at times there is standing water on a road which may be only a couple of inches thick but will splash everywhere I just didn't want it to be sucked into the air intake.

I've not heard of any significant issues, and this isn't the first discussion. It's been done for decades, including my own.
