Keep it simple. If both batteries are known (reasonably) to be good, just charge both at the same time, as connected to the truck. If they are questionable, they should be charged separately until their health can be determined. As far as "hook up" is concerned, it really doesn't matter. You can connect the charger to either battery, or use the jump start tab/stud. The key is getting solid contact, and that the cables and connections are all good (same as maintaining a healthy system, in any case). I do not recommend powering up (key ON) or starting the truck while the charger is powered. I don't know of damage that has occurred, but not all chargers are the same, and strange voltage going through very expensive electronic equipment may not end well in some cases.
